When I try to connect my GitHub Enterprise organization to Sentry, the integration flow defaults to github.com. My organization lives on a ghe.com subdomain, so I cannot select it.

Yes, you can integrate Sentry with a GitHub Enterprise instance that uses a ghe.com subdomain, but the setup requires additional steps:
Follow the GitHub Enterprise installation guide.
Ensure your GitHub Enterprise instance is reachable from the public internet.
If GitHub Enterprise is only available on a private network, Sentry cannot connect. Work with your IT team to securely expose the required endpoints.
Allow Sentry’s IP ranges for your GitHub Enterprise instance so Sentry can communicate with it.
